As much fun as bleeding edge is, sometimes it comes back to bite you, last week i updated to the new February update of the SQL Server Management Studio 2016 (everything was running great before then) and much to my saddness it has killed it all!  This also applies to the RC0 version of SQL Server 2016

SQL Prompt stopped working all together (a restart has brought this back) but all other SSMS related tools are gone. most importantly this totally borks up SQL Source Control!

To get things back up and running, i had to uninstall SSMS 2016 feb. Install SSMS 2016 Jan

Once that was done SQL Source Control would work on both 2016 and the 2008r2 versions.
